At present, the Join component only provides equi-join functionality when the CSV files are provided as input. Is there a way to join the data from multiple files in a SQL equivalent Left Join manner? For example in the case of 2 files A and B taking A as a primary file, if the matching record is not present in file B for some of the records of A then they should not be ignored and data for those should be present in the output file C.

You may have already seen this, but if you are running the latest version of MapForce Enterprise addition, that has been updated to support SQL left outer join. Not sure if that is exactly fits your ask as I am not much of an SQL expert.
