The atomojo code is new but it does work in a similar way to
the Atom support in eXist in that feeds are associated with
collections and the feed and entry information is stored
in the collection as XML so it can be queried.

Atomojo has separate indexes to support looking up information
without hitting an eXist index or making a XQuery.  It also
keeps track of the categorization of the feeds and entries so
you can retrieve them later.

Atomojo also packages eXist as an embedded database and so
you don't need to configure anything but the atomojo server
itself.

I still intend on supporting the APP implementation in eXist so that
people who use eXist have that option too.
