The canonicalization process should not change the data, though it will re-order attributes and change prefixes. You'd be welcome to use DeltaXML to compare the pre-canonical form with the canonical form for your test data - either online at http://www.deltaxml.com/services/FreeDeltaNet/ or let me know and we can provide a command-line version for you (you'd be better off with this if you are using local DTDs).
