HTML and JavaScript suggests you are using script inside of a browser 
like IE or Firefox. In that case JavaScript with normal security 
settings does not have access to the file system so saving an XML 
document to a file is not an option.
On Windows if you want to use HTML and JavaScript to access the local 
file system you could consider writing a HTML application (HTA), that 
way you could call the save method of an MSXML DOM document to save the 
transformation result.

As for saving the transformation result, you would simply use 
transformNodeToObject to transform to an MSXML DOM document and then 
call its save method to save to a file.
