IE 6 is certainly not the proper tool to check the result of an XML to XML transformation. If you transformed to HTML then of course IE can render that result but if you transform XML to XML then don't expect browsers to do much with abritrary XML in the result. Consider using an XSLT processor in a way that allows outputting the result to a file.
