You need to run the transformations with MSXML from the command line or 
from a program (JScript or VBScript in WSH or ASP,  or VB, or C++), see 
the documentation at
http://msdn.microsoft.com/library/default.asp?url=/library/en-us/xmlsdk/html/xmmscXML.asp
it has examples for those languages.
